It appears undertake a wierd interaction with bioconductor packages, which in turn causes the bioconductor package to have confused about the version. I used installr to upgrade from 3.0.2-3.10. After that, the Bioconductor install script biocLite continually failed with version complaints. I installed a clean version of 3.1.0 and biocLite worked all right. I haven t pursued it further.
